it only occurred to me AFTER I had written the fic that I basically put her in the 'Order of the Phoenix.'

The one thing that mars the awesomeness of 1602 for me (retroactively, anyway; when I first read it I was only familiar with Spiderman and X-Men, so it was 100% pure awesomeness) is that the Avengers barely appear at all, despite the fact that they play a fairly large roll in early Marvel canon. Thor shows up, and time-traveling-crazy!Steve, but Tony gets only a brief cameo, and the other Avengers (Hank, Jan, Clint, Vision, etc.) are never mentioned- except for Wanda and Pietro, who appear in their capacity as early members of Magneto's Brotherhood rather than as Avengers. In retrospect, I think 1602 would have been a stronger story if the future time-travel had been an X-Men character rather than Cap since it's really the X-Men's story, and "I came backwards in time to prevent a terrible future" is such a classic X-books plot. On the other hand, that could just be my desire to see Cable in 16th/17th century clothing talking.
I'm hoping the current Uncanny arc will take us there, but it's too early to tell
I don't think Bendis is done with Wanda yet, either - Clint runs into her in Europe in New Avengers 20-something, where she claims to have amnesia, and it's hinted at in the issue that something more may be going on, either that Wanda still possesses some powers, or that someone or something else on Mount Wungadore does (there's a door in Wanda's room that Clint tries and fails to open. In one of the final scenes of the issue, after Clint leaves, you see a sleeping Wanda in the room's bed, and the door opening by itself, so either she's using her powers in her sleep, or someone's there with her).
Plus, having her show up in an issue of new Avengers at all implies to me that he's got something planned with her in the future (unless what he has planned is that the Amnesia!Wanda on Mount Wungadore is a Skrull).
